Just refund him, apologize for the trouble that the P.O. caused BOTH of you, & move on. $16.50 isn't worth a neg.
Don't make him wait. Close the situation quickly and YOU can follow up with the P.O. later. This had happened to me before. It's probably now in a postal clerk's collection.

I bought a graded Kennedy for slightly above melt. It was shipped in a bubble mailer and the flap was not tapped down. It arrived in my locked mailboxes and no coin inside. I contacted the seller, he had me file a complaint with the post office and wait for their investigation to end. I waited like 43 days and opened a claim with PayPal. I got the money back very quickly and left good feedback. Likely I'm blocked from his sales but I didn't steal the coin. Hope eBay or the Post Office ate it...but his was the only bubble mailer that wasn't mailed shut.
The buyer said the post office is tracking down everywhere it went to see if they can locate the nickels. I told him I will just go ahead and refund his money. How do I do that? I have never had to do any refunds or cancellations before on eBay. Will this automatically resolve the issue in eBay? What's funny is about a month ago I bought 80 buffalo nickels from another guy and the tracking showed he shipped it to someone in Brooklyn New York and I live in North Carolina. That's bad luck that they fell out. In hindsight, the flat rate box is the way to go. It's only about $1.70 more than a 13oz package. I would refund the money because some of the nickels are probably scattered on the floor of some PO truck and the rest have probably been spent.
do it through paypal. next to the transaction it will have a spot to either upload a tracking # or issue a refund. but you may just want to call them
If there is an open case then click on it and it should give you an option to "respond". There you should be able to select, "give buyer a full refund."

your still protected. If he doesnt return the product, and you lose the case, file an appeal, saying he didnt return the coin. Ebay will pay off both sides. I have been there before, and I got my money back

He cant. correct me if im wrong. the package was delivered but open and contents missing? You shipped it, with delivery confirmation, you are proteced under Ebays seller protection. You did everything right, Ebay will cover your loss.
So once i issued a refund, is my seller protection gone? You would think ebay would do the right thing and still cover me, but I bet not. I didn't want this thing to be drawn out over $16. I have another open case where I sold an item for $175 last week and the buyer won't pay or respond to me or the case. Now that's something I will let ride out and get my fee back and relist. I lost the claim, and had to appeal. I dont know if that really is their policy, or they just wanted to shut me up.. The buyer was more than understanding to go through the whole process with me. Any buyer that isnt, you dont want to do business with them. Sometimes things go wrong, and its nobodys fault. If you were the buyer in your situation, I know you would have a little patience and let the Ebay process play out..
You may want to block the buyer from this transaction from future bidding,etc as future protection. Not saying this is the case but the old 'the box was open and empty' line is one of the classic and easiest Ebay scams buyers use to get free items. And often when one of these unscrupulous buyers finds a seller that corrects the issue quickly and issues a refund of their own accord thus not really involving Ebay reviewing the case. These buyers will buy a few more of that sellers items (sometimes using other accounts not just the original one involved) and pull the same thing to see if they can run the scam again.
I would have let it play out but he made the comment that it was "poor packaging" and should have "shipped in a box", which made me believe he was going to put the blame on me and fight for it.
