It sounds like you have stored the coin in a good way. I'll guess the spots grew from something that was already on the coin before you got it.
Pretty coin but I think the spots are going to keep growing over time. I can't see NGC grading it.
If possible, removing the coin from the holder is always better. The plastic hides things and causes reflections and hot shots from the lighting....
