I think the second technique gives a much clearer depiction of the coin. There seems to be more detail and altogether looks cleaner in my opinion....

I think it is highly unlikely the Mint would ever intentionally make these marks. You can probably find a video of coins being minted on YouTube....

It looks like there is a plating blister which is mimicking a doubled eyelid.
I think he was referencing the 1964 Kennedy he found.
