I got my American Eagle silver anniversary set last week in the mail. One of the plastic coin holders has a small crack, and another one has a chip taken out of it on the edge. You can see the edge of the coin in that one.

My question is, would these affect the value of it, and will the one that is exposed have a high chance of toning or corrosion?

I'm trying to decide whether or not to send the set back.

If the broken capsules are the only problem and the coins are not damaged, you can try calling the mint for replacement capsules. They provide extra capsules for commemeratives - I don't see why American Eagles would be any different.
