I see what you're referring to, but as you stated it doesn't match the clash overlay. I wonder if a piece of the die chipped or broke off there or perhaps someone working on the die slipped and created a gouge in the die in that area.
It's probably more common on older coins like yours shown. As the mint would try and get as much die life as possible out of the dies which resulted in chips/cracks,etc. And also did so by touching up and re-engraving the dies sometimes. I personally don't think it really adds any additional value to the coin it just makes it more interesting.
