I want to learn more about Civil War Tokens. What reference books would you recommend?

Reference books won't really help you with values. Like any other coin value look to completed auctions. Now good reference books can help you determine what the variety your token is.

The Fuld Patriotic Civil War Token book (5th Edition) for sale at cwtsociety.com is the book you need.

There is a fairly reliable book, written in 2002 by Bryon Kanzinger, based on auction data and known population as of that time, determined by CWT dealer & collectors.
The 5th Update to the Patriotic CWTs didn't come out until 2005. Even then, it was far from complete.
Most sellers on ebay have no idea of the Fuld #s their tokens are called by, so you just have to look at the last 30 days of completed auctions.
I'm sure you will compare the auction your going by is for a token of similar grade.

To answer your original question, for both Patriotics & Store Cards, I recommend :

    1. 2005 Patriotic Civil War Tokens, George & Melvin Fuld
    2. 2002 The Civil War Token Collector's Guide, Bryon Kanzinger
    3. 2015 A Guide Book of Civil War Tokens (The Official Red Book), Q. David Bowers
    4. 2014 U.S. Civil War Store Cards, 3rd edition, Civil War Token Society
    5. Join the Civil War Token Society, their publication provides many interesting in-depth articles about particular Civil War Tokens and/or issuing merchants

And the collected volumes of the CWT's journal. Lots of good background information in those.
